I would like to know few more details on the case to get the whole picture. Please let me know about the popup behavior if using the application without Test Studio - how is the popup closed? Is there a button click or any other specific action which closes the popup? Or you need to close it by yourself?
If it is a button click or any action please verify if there is such step recorded in the test scenario in Test Studio. Then you could double check if that step has enabled property 'ClosesBrowser' and give it a try if you hadn't already.
If the above is still not resolving the misbehavior you can generate the log file and provide it for further analysis. Please clear the log first, then start the failing test and once it finishes, collect the file and send it zipped via this thread. If there is a failing step in the same test please add the step failure details to the zip file. Please let me know which is the browser you are running the test against and if you had the chance to test any of the other supported browsers. Is there any change in the behavior?
It will be very helpful as well if you could record a video of the execution to share with us.
